Translational Efficiency and Codon Pair Bias: Conflicting Interpretations

چکیده
In a recent publication in the journal Bioinformatics, Boycheva et al. 6 describe an empirical predictor for the translational step-times of codon pairs that differs from an experimentally verified statistically-based predictor previously described by Gutman and Hatfield. Here we review the statistical and experimental foundations for the Gutman and Hatfield conclusions and compare them to those of Boycheva et al.. We report that there are no differences between the data of Gutman and Hatfield, and that in fact, the results of Boycheva et al. confirm rather than refute the earlier results and conclusions of Gutman and Hatfield.

Synonymous Codon Ordering: A Subtle but Prevalent Strategy of Bacteria to Improve Translational Efficiency
BACKGROUND In yeast coding sequences, once a particular codon has been used, subsequent occurrence of the same amino acid tends to use codons sharing the same tRNA. Such a phenomenon of co-tRNA codons pairing bias (CTCPB) is also found in some other eukaryotes but it is not known whether it occurs in prokaryotes. METHODOLOGY/PRINCIPAL FINDINGS In this study, we focused on a total of 773 bacte...
متن کاملIntragenic spatial patterns of codon usage bias in prokaryotic and eukaryotic genomes.
To study the roles of translational accuracy, translational efficiency, and the Hill-Robertson effect in codon usage bias, we studied the intragenic spatial distribution of synonymous codon usage bias in four prokaryotic (Escherichia coli, Bacillus subtilis, Sulfolobus tokodaii, and Thermotoga maritima) and two eukaryotic (Saccharomyces cerevisiae and Drosophila melanogaster) genomes. We genera...
متن کاملDifferential bicodon usage in lowly and highly abundant proteins
Degeneracy in the genetic code implies that different codons can encode the same amino acid. Usage preference of synonymous codons has been observed in all domains of life. There is much evidence suggesting that this bias has a major role on protein elongation rate, contributing to differential expression and to co-translational folding. In addition to codon usage bias, other preference variati...
متن کاملSynonymous codon usage in Escherichia coli: selection for translational accuracy.
In many organisms, selection acts on synonymous codons to improve translation. However, the precise basis of this selection remains unclear in the majority of species. Selection could be acting to maximize the speed of elongation, to minimize the costs of proofreading, or to maximize the accuracy of translation. Using several data sets, we find evidence that codon use in Escherichia coli is bia...
متن کاملSelection at the wobble position of codons read by the same tRNA in Saccharomyces cerevisiae.
The transfer RNA gene complement of Saccharomyces cerevisiae was utilized for a whole-genome analysis of the deviation from a neutral usage of pyrimidine-ending cognate codons, that is, codons read by a single tRNA species having either inosine or guanosine as the first anticodon base. Mutational pressure at the wobble position was estimated from the base composition of the noncoding portion of...
